We're able to sort data in reports, but when we schedule the reports to create .csv files, the sorting is lost. Does anyone know how to apply sorting to scheduled exports without modifying the generated query?

Does your report is saved with the sorting logic applied and then scheduled it to run to deliver as .csv.
Please share your BO version which your are using for this.

Yes, we generate the report(s), apply sorting, save, then schedule to create csv files daily.
