Running Multiple Server Intelligence Agent on a single install

When running the update from XI3.1 SP2 to SP3 FP3.6...I have two Server intelligence agents running on seperate database schemas and seperate ports. After running the update how do I update the second SIA/CMS database?

More Info:

2 clustered servers each running the all services within the SIA on port 6400.

The same BOE installation I have added a second SIA on each server running on seperate ports. These SIA service completely different application and connect to a different CMS database.

The SP3 or Fix Pack 3.6 does not make changes to the database. Both SIA are updated during the software update.
