You can do it from SM50. Put your cursor on the line of your program and from the menu:

Program/mode->Program->Debugging

If you have a program that runs only in background and you need to debug it, you can modify the SY-BATCH on your Debug screen. Sy-Batch determines if the program will run onlin or in background.
