As what I've research about SAPF190, it is a tool for account reconciliation...
It also checks G/L, A/P and A/R monthly balance tables and secondary index tables match the line-item detail for posted documents. - according to one site...
Question:
We run this program every quarter to compare general ledgers to sub ledgers. When we run this report, there is always a difference for few companies and accounts, but we're not sure why. This report fixes the differences but without running this, we don't see any problems, so I'm not sure what this program is really doing. I only run it because it's an audit control program check.
I've also read that in data migration(or in case of upgrade), this is a tool to reconcile the accounts... Am I correct?
I would like to understand why there would be differences or I need to fix some configuration somewhere...

"Reconciliation check" is perhaps a misleading word. What this program does is a "consistency check" between the accounting documents, the indexes and the ledgers.

By the sound of it, you are running the report for all periods each time. So an error from way back when (data migration, etc) might be turning up each time. Check the consistency of each period only, after closing the period.
This way you can also hone in on the error, the account, the company, the period to check, etc
Common causes are fiddling with the line item management, or opening "automatic only reconciliation accounts" and posting journal entries to them....
If you search the ERP forums for SAPF190 or read the documentation on the program in SE38, then you will learn more.

Thanks! I will research about SAPF190 now... But my question is why there would be a difference? Do I configure something wrong?

If the consistency check finds a difference, then you need to investigate it.
There are several possible causes for such a difference.
From here were I am and there where the details of differences in your system are, there is no way for me to tell what caused it.
As mentioned before, a common cause is (late) activation of open item management on an account.

Yes, there are difference for some companies though I'm really not sure why there are differences... And when I run this, it fixes something.... Though, I'm not really sure what it fixes...

Is it obliged to every customer to run this program every after closing period?

As far as I know it does not fix anything, it only tells you what (may) require fixing (or ignoring - but learning not to do again).
If you read the documentation on the report in SE38, then it explains more (also about the fixing).
