For some reason all apps are showing a destination different from the one configured in mta.yaml. Is there any way to point to the correct service?

You're using the same Business Solution for all the apps. If they do not belong together and are not deployed together I would suggest you define different ones.

check your manifest.json and search for cloud.service

with the exception of sap.app.id all other entries are the same across applications
