For any agenda activities with a "Mark Complete" button, when the program agenda is changed and reassigned to learners in progress, the learners' progress through completed "Mark Complete" activities will be erased.
This depends on how your SCORM content was published. It sounds like it sends a "complete course on launch" message to the lms. You can test the content @ cloud.scorm.com which will give you more details on what triggered the completion.
You have to create two groups, one containing course B and the other containing course C (users can pick either group to satisfy pre-requisite, but if a group has more than one course, all have to be completed to satisfy the pre-requisite).
