What is meant by reconciling the inventory ...any body has an idea what tables might come into picture ?

Inventory reconciliation basically means matching your SAP stock with actual (either in WMS or in SAP basically intransit etc).

The table which would surely be used is the MARD table...as it stores the stock at storage unit level.
