Is there any risk of code being overwritten during SAP upgrade if we code directly in MV45AFZZ?

Yes it will, unless SPAU adjustments done properly !

Check it during SPAU, but you could also consider replacing the old school insertion of code thru sscr key with the implicit options for enhancement related tor forms.
