My understanding is that you can only have one custom HTML which governs the formatting of the email.
However, when customizing an individual template, I do see an option for inserting an image. So you could try using that options and making copies of the email template each with appropriate logo and leverage the Filter Email business rule to trigger the right version for each new hire.
Depending on the volume, this could become quite cumbersome to set up and maintain so I would definitely think about the cost and benefit of having multiple logos for these notifications.
