I know that the difference between F.13 and MR11 is that F.13 clears zero balances where as MR11 is used for posting differences into configured GL account.

My question is can we use MR11 to clear differences as well as zero balances? Our cleint do not want keep using 2 different t.codes if one can satisfy all they need.

MR11 is used only if you have either delivery surplus or invoice surplus and Not when the qty in both delivery and Invoicing are the same. So the answer to your question that Can MR11 replace F.13 is no. You cannot use MR11 to clear zero balances. Moreover F.13 encompasses more than GRIR Clearing and is an FI activity whereas MR11 is a logistics activity. So you cannot dispense with F.13.
