I have recently upgraded from Hybris 2005->2205.
I have performed full system update but i can not see index configuration visible in Backoffice under System-> Search and Navigation.
Note: If i search from System->Types, i can see the value persist.
Request clarification before answering.

Based on your description, it seems the index configuration exists in the system because you can see it through system-types, right? if this is true, you can try this:
(1) login backoffice with admin credentials
(2) press F4 enter edit mode of backoffice
(3) click 'reset everything' in the backoffice menu in the top-right corner
(4) press F4 again to exit edit mode
Now you can check whether or not the index configuration appear.
Furthermore, you can also check the log to see if there is anything wrong during update.
