I'm not quite sure what you mean by migrate all the configuration from a PRD environment to a lower environment because the configuration is moved from a lower environment to a production system through change projects. However I will take a stab at it based on my understanding of your question.
There are a few options.
1. Create a change project in the production tenant and copy that over to the lower environment. Then perform the step 'update from production' and if there is any config. mismatch between PRD and lower environments, the system will prompt you to choose one of the two.
2. You can request SAP to create a new tenant by making a copy of the source system or ask for an initial system. See screenshot below.
3. You can request SAP to refresh a lower environment from production.
All the above options are available under the Service Control Center --> Systems work center.
