We are implementing WFA replication from SF to S4. Where we are getting so many entries filled in SMQ2, which is affecting performances and also other domains. Is there a way where we won't get these entries filled in SMQ2? or any way to delete these entries efficiently?

You can use report RSTRFCIDS to delete inbound queues from SMQ2 using a selection criteria, per SAP Note 760113.
