Please take into consideration this thread which discuss the same issue : Integration Suite Trace Level is not working
The issue is probably related to recent update and the modification of some basics functionnality of the solution.
It has been pointed out that undeploy following by deploy seems to solve the problem as it probably cleans more cached data than a simple "redeploy".

Its a known issue, which SAP is working on. Apparently , it is causing on standard Iflows , you coud trace on custom Iflows, if you want to trace the standard iflows copy them and trace it for temporarily
