Do I have to set up taxonomies to be able to perform file system indexing with TREX, or can I just point the index at the file system, and it should work? I have tried to do this but cannot add the file system to the index as its data source because it is not in the available list of folders.

Never mind - do you know if you can create subscriptions to documents in a file system without creating a taxonomy? i.e a user can choose a keyword and ask to subscribe to all documents containing that keyword?

I've already got it set up as a repository, but when I click on Add in the Data Source area of the index, it doesn't show up. Any ideas? We are on EP6 SR1

you need an index to create a taxonomy.
You do not need a taxonomy to index anything.
What you need is to have the file system connected as a repository. Then it should show up in your list of repositories (top-most level of folders).
