Hi Abhi,
Did you apply Excel Native features on the Master Data workbook, like Filtering or Sorting, before removing the combinations? If yes, that could be the reason, as Excel native sorting and filtering should not be used.
Besides that, you could consider using the WEB UI Application Jobs Purge Key Figure Data job instead, by applying a Planning Filter to it in order to delimite the combinations you want to delete and checking the "Delete Planning Objects" checkbox:

Hello Abhijeet,
Please ensure that you have loaded the data at base planning level in excel, i.e. if PL is WKPRODLOC you need to load KF at Tech. Week level & not at Cal. Week level.
The option suggested by Ivan will also help to delete planning objects.
