What is the significance of having a MDT in a planning level, but not having any root checked? Eg, if I have Customer with 3 attributes but no root attribute checked and Product with PRDID checked as root, what does that mean?
Request clarification before answering.

I don't think it would hold any significance unless it is a compound or virtual master data. If customer master data is assigned without any root, then you wont have any combination created with customer attributes in it. The combination will exist only on root attributes.

When we create a plan-level then we select the root attributes to basically provide the create the combination and te other non-root attributes values may or may not be present while uploading the values.
So in you case as well it is a s good as saying the that the combination just exist at product level
