Is it possible to set up a freight agreement and have the scales set up with a cost per pallet? Or is there another option to do freight charge calculation based on the number of pallets?

Do you have set-up Product Package assignment?
Hopefully my screenshots will give you more understanding how to set-up.
I don't think you have UoM PAL as mentioned in the first screenshot, but PC.
In your charge calculation result you can test to change Chargeable Quantity manually from 100 PC to 10 PAL and recalculate the charges to see if that works.

We did all requirements you suggested in your comment. We inserted a Scale in the Rate Table with Calculation Base: QUANTITY_VAL and Unit Measure with PAL (Pallet), the Calculation Type with as Relative too, and the Calculation Rule was definied as appplicable for each pallet.
We have a demand with several pallet assembly by type of material. In the exemple bellow we have using the pallet with 10 pieces.
But ours test have not show a good results yet. There is a problem in the rat table yet. And we are not being able to solve it. Could you help us, saing, what you did in your past case? Please, see below the screenshots of what we
did.

Yes, that's possible. You have to insert a scale in your Rate Table and use Calculation Base : QUANTITY_VAL. The Scale Unit of Measure must be PAL (Pallet). For calculation per pallet you have to select Calculation Type: Relative. In case you use Calculation Type Relative you also have to define a Calculation Rule. (Tab Dates and Values) That rule is to set-up that the defined cost are applicable for each pallet or for example for each 10 pallets.

We did not set-up the Product Package Assignment. It will be a requirement?
Here it has been determined that the basic unit of measure will be piece and /or kilo. (PC / KG).
So, I think that will have to manually adjust and recalculeted charges.
