The list of people I was following has shrunk dramatically since last May, due to users not setting their profile to be publicly visible.

If such users set their profile to be visible, some time in future, will they reappear on my Following list?

Yes they will reappear unless they requested a full account deletion.

Probably they do as silently as they disappeared.

Which means you would need to capture the number of followers now and then then check again maybe next week to see if the number changed. Then you would need to check your notifications about new followers to see if this number is matching or has a delta. The delta would explain that some old followers have changed their privacy settings.
