I have a few users who can see their workarea in the web manager section but not in the app. How can I fix this?

You mean not in Producer? Did they set up their Workarea in Producer / synchronize Root? See this blog post (and if they initially responded "No" to that first question they need to go to Server Workarea > Check Out Objects and try again.
