Separate production order confirmations

I have multiple confirmations that create when a production order is Created. However, we only confirm 2 of those confirmations in CO11. For each confirmation we do, it confirms multiple at once. For example;

Confirmation 0030 confirms 0010, 0020, and 0030.

Confirmation 0099 confirms 0040, 0050, 0060, 0070, 0080, 0090 and 0099.

What I want to do is to separate them and have confirmations done for each operation individually. Is there a way to do this? We are losing product somewhere in the process, but we cannot pinpoint because of all the different operations that aren't being tracked. I am trying to make it simple with SAP's confirmation barcodes scanning at the operations and the enter their confirmations and they are completed.
