If you select Region when you record, it will record whatever happens within that region - regardless of how many windows that happens to be. However, when you start recording, you select a specific application, and it uses the profile for that. If you click in another application it will typically tell you you are not in the selected application and ask you to switch back - usually you can just Pause recording, change application/profile and then start recording again. But you'll need to do this every time you switch between applications. There's an Authoring Settings setting of Profile Change that you can use to minimize the need to manually switch.
