When opening enable now Desktop Assistant and Custom Web Assistant the side bar opens correcly but it is covering the application screen.
Do you know if there's any setting or parameter or expert feature to add in order to adjust this behaviour so that enable now side bar (Companion main window) will not go over the application screen?
Request clarification before answering.

Have you enabled the "Hide In-App Help for Desktop on Running SAP Companion" option?
In Producer you can find it in Tools - Settings | SAP Companion: Playback Settings - Content and Behavior.
It means that when both Companion and Companion for Desktop are running the Companion Help Panel will take precedence over the display of the Companion for Desktop Sidebar.

I assume that we are talking about SAP Companion here and not SAP Companion for Desktop running as SAP Companion. If we are talking about SAP Companion for Desktop, the SAP Companion for Desktop toolbar will cover the right edge of the application because it sits as a separate layer over the application.
If we are talking about SAP Companion, when you open SAP Companion the application screen should slide to the left to leave space for the SAP Companion toolbar but this does not always happen. I suspect that it is an integration issue in most cases where it does not happen. You have two options:
1. If it's SAP Companion running in an SAP portal, e.g. S/4HANA, raise a support ticket using the Component ID KM-SEN-CMP and get support to take a look
2. Wait for the upgrade to SAP Companion, which will soon be available as a floating window. Once SAP Companion is a floating window it can be moved to any part of the screen so will no longer be an issue.
