We use an HR program to send notifications to employees. However, when e-mails are triggered from home office, it ended in junk folder. Whereas, no issues when e-mail is generated from office network. One more concern is that, when one user trigger the program, it works fine, whereas when another user trigger it, it ends up in junk folder.
Request clarification before answering.

As long as it is delivered from SAP - there is no technical issue.
You need to check the SPAM filters of the email server. May be it may have some keywords used to identify the spam that matches with your mail..
It is due to the SPAM filters only,
Please check in that part
Another workaround is that, if you receive it in SPAM and mark it as a Not-A-Spam - then subsequent mail to that user will not go to SPAM .. This is temporary soln. 🙂

This generally I faced.
The solutions we set are
1. Server level spam settings
2. Individual client level - if the user marked that mail as not-a-spam, then further email will not go to spam. That could be the reason in your case. Those are getting correct might have already marked their first email from sap as not-a-spam
