Hi,
When a new user accesses Producer for the first time and start by checking out objects to his workarea, objects are are synchronized in an unsorted manner. Is there a way to check out these objects while keeping their structure as it is originally ?

Request clarification before answering.
Yes the first time you bring in all of your content.
You will have to move it out of unsorted in producer.

This changed in the most recent release. When you first access Producer you are now prompted to download content, and assuming you select Root (which I recommend you always do - even if you don't select all its contents - you are prompted to make the server root your local root - to which you should reply Yes. See here for more details.
If they don't do this when they first access Producer, they can select Server Workarea > Check Out Objects and they'll get to the same place where they can select Root.

Yes make sure you folder structure is under the root folder in unsorted then drag and drop the root folder out of unsorted.
I would then run the update all objects from server one more time to make sure you have what you want.
