According to business requirements, custom fields such as Service line, BAU/Change and Locations has been added to the cost center master data in SAP public cloud using custom field app. The fields are published. Status of the fields are enabled on the manage cost center app and it's ODATA service.
Assumption was migration cockpit will automatically detect custom fields added in the cost center master data while creating a new migration project and subsequently add it in the corresponding template. However custom fields are not being added to the template. Is it expected behavior?
Furthermore, as per migration object documentation, custom field support is not applicable to the cost center.
As we have business requirement to add custom fields in the cost center object, and since the cost center migration object does not support custom fields, what is the alternative for uploading custom field data?

Custom field addition is currently not supported in Cost center object. So you cannot use migration cockpit for this requirement. We are constantly improving on enabling the migration object with custom fields exposure. You can find the list and more details in the below KBA : https://me.sap.com/notes/3216716
I had a check with our CO- team and able to understand there is a API exist and you can have a more look to understand whether this API can fill in your requirement.
