There is a lot of empty folder in sysmaster's folder. Is it possible to clean them?

Unless it's causing you issues, I would not touch them.
Also, I'm not sure if it will help, but you might try doing a cleanup on "Orphaned media files": https://localhost:9002/hac/maintain/cleanup
