Can a custom extension which is generated after hitting the ant extgen command in the {Hybris_home)/bin directory be created outside the csutom folder? Is there any possibility that custom extension folder will created inside the {hybris}/bin?

You can change where the extensions will be generated by overriding the value of the property extgen.extension.path
