If you have deleted the discounts in SAP Business One when the discount synchronization is performed in SAP Customer Checkout, these new discounts should be fetched by SAP CCO.
Check in the log files if any error occurred.

please try to delete all the pos data (tab information) und make a new full discount sync. Hope it helps?
another idea: delete data directly via sql on the database?!

workaround: set all articles to inactive (tab information) -> afterwards delete not used articles
Make a new full sync
