I want to create some class, method and FM documentations with either SE61 or directly from SE80.
In all cases SAP provides a template with some headlines like &FUNCTIONALITY&, &RELATIONS& and so on.
Is there any way to change this kind of default template for classes etc.? If so how can it be done?

The documentation templates are stored in table DOKTL under object TEMPLATE* but I wouldn't recommend changing that, unless you have a Z documentation object.
The SAPscript or Word Editor allows you to use 5 different user clipboards. These are persisted in the DB.
I would suggest that you store your template in one of those 5 clipboards and copy it in from there.
